You make molecules by combining atoms together. You have to make atoms by combining your protons, neutrons, electrons. You automatically gain atoms from the molecules you have as well as a starting balance. Some atoms are unstable atom, this means that the atom will be destroyed in 10-100 seconds Due to this, the atomic gain will be increased for that atom.
