Atomic orbitals are the wave functions of an electron in an atom. In this project, the values corresponding to each point are plotted using color and transparency. Positive values are plotted as red dots, and negative values are plotted as blue dots. The smaller the absolute value, the more transparent the dot is. The yellow, green, and white lines are x, y, and z axis respectively. It should be noted that the transparency of the dots is a relative value based on the maximum value of the orbital, so you cannot compare different orbitals based on their transparency.
