(Flowey took the six souls. He isn't using them, but they are assisting the Flowey-possessed TLR!Sans. Unless another member of the trio steals the souls from TLR while he's tired out or his guard is down, he will hold onto them until he decides it's time to use them - which could end up making things take a different path.
